Skinner graduated from Trinity College, Oxford (BA 1610; MA 1614; BD 1621) where he held a fellowship and served as college vice-president. By 1624 he held a lectureship at St Gregory by St Paul, and became rector at Pitsford in 1628, and subsequently at Taunton, Oxfordshire in 1631. In 1636 he was made DD and became Bishop of Bristol and rector at Greens Norton, Northamptonshire. In 1621 he became Bishop of Oxford. He was deprived of two of his livings during the civil wars, but restored to them at the Restoration. In 1663 he became Bishop of Worcester.
