John Warly's birth date is unknown. The family name of Warly was sometimes spelt as 'Warley'; other variants include 'Worly'. He was admitted sizar at Clare College, Cambridge on 19 June 1658. He was awarded the degree of B.A. in 1661/2 and proceeded M.A. in 1665. On 8 March 1665, he signed for priest's orders. Warly also held a Fellowship at Clare College. He held a post at Fowlmere, Cambridgeshire in 1664 before becoming Rector of Charlton, Kent in 1666, a position which he held until his death in 1679. Warly published two tracts towards the end of his life: The Natural Fanatick (London, 1676) and The Reasoning Apostate (London, 1677). He was also the author of a poem, English Iliads (London, 1674).
